I think the biggest reason he killed Peter is because he hates him. He killed his sister, and was killing people around the town. So he wanted him dead, being the alpha was just a bonus I think. but I also think that he did it instead of letting Scott kill him because he didn't want to be alone. if Scott had killed him Scott would have turned back into just being a human. So Derek killing him keeps Scott a part of his pack.
