The interactions between Phineas, Ferb, and Doofenshmirtz are present in every episode. Some are subtle, like the boys' invention being destroyed, and some are more blatant, like the characters actually seeing each other. (eg. when Ferb meets Vanessa, when Candace yells at Buford because he accepted a bribe from Doofenshmirtz) If there were a more direct connections, then it wouldn't be funny anymore.
